Hi,
Make sure to clear the site cache after making changes to the minification. It is not really a plugin related issue, the site cache might be still serving the minified files, that does not exist anymore after the minify plugin is deactivated.
If you use Cloudflare, or any other CDN, make sure to clear that as well.
