This is a tough one. No matter how I tried I could not replicate, it seemed to work all right. I also checked the source, it seems to be okay as well, so this is something to do with a very specific configuration.
Can you please try using the index table engine? It should give a much better relevance calculation, and hopefully give better ordering as well.
