Thank you for the details, I have checked your configuration, and made a few adjustments.

1. I removed all inclusions, those will override the filters and display everything there. If you need to exclude some items, then probably using the exclude results option (just above the include) is a better choice.

2. I turned this option off as well. With that, items which may not have the selected taxonomies assigned will not be displayed in the results.
