Without actually seeing this and testing it might be nearly impossible to tell. I am not familiar with those plugins so I can only assume things.
Let’s try a few questions first:
– Are these items stored as media attachments? I assume yes, just want to make sure.
– Are you getting the missing items as results for other keywords? Or they don’t appear at all?
– I am guessing the “Budyypress document tags” is adding a custom taxonomy for the documents. Is this taxonomy selected under the index table options?
