Okay, if some of the SKUs work, that means there is only a configuration issue for sure, they are definitely indexed.
Are the missing results by any chance within any of the excluded categories? That “exclude categories” option is to exclude post types (products) from those categories. If any of the product is within any of those categories, it will be excluded.
Try removing all exclusions first, to see if the missing products show up by the SKU.
