Make sure to select the “_sku” custom field from the search settings under the custom fields: https://documentation.ajaxsearchpro.com/general-settings/search-in-custom-fields

Are the missing results by any chance within any of the excluded categories? That “exclude categories” option is to exclude post types (products) from those categories. If any of the product is within any of those categories, it will be excluded.

Try removing all exclusions first, to see if the missing products show up by the SKU.
