Hello,
We had your Lite plugin previously and just upgraded to the Pro version so we an order results by a custom field.
I’ve read your docs here:

Also, less important, but changing the ‘search box background color’ makes no change to the main background colour – it remains as red, even the the preview window. Please log in and try on our site. I tried to set to white.

The menu_order is not a custom field, it is stored as a table column in the posts table. Try choosing the ordering by menu order option, that will use that column: https://i.imgur.com/mRkyUpy.png
On some themes the input field may overlay the box background, try changing the input field background, to see if that changes it: https://i.imgur.com/Hxw9VwN.png
