I believe this knowledge base should do the trick.
We should probably make this apparent when a product custom post type is selected. By default these items were excluded in older versions, but there were so many complaints from customers that they actually want to have control over this that we had to change it.
I have opened an issue request for this, will make sure to deal with it.

I’m afraid that is not possible, the CCTs are stored in a separate database and not in the post metadata table, so they are not visible to the plugin.
I usually recommend a custom code where I can, but this is far more complicated than that.

I recommend creating two separate search instances for that. Put one in the header (without the fitlers), and the other one (configured with filters) on the page where you want to use the advanced features.
